We can confirm quite a serious Debian bug. Plasma Discover and "software-properties-kde" package can really modify Debian security repository an incorrect way, resulting in broken Apt update mechanism. This issue is easily reproducible on a plain Debian installation exactly the same way, so it's Debian upstream bug. The only way to get correct repository back, is to fix it manually in the Apt sources list. Unfortunately, we are not able to fix these Debian packages, so we must wait for Debian upstream fix.

On my system, etc/apt/sources.list is empty (and unmodified since 21 Nov 2021, probably date of Gemini install) and /var/apt/lib/lists doesn't exist.
On the other hand, I have only 3 uncommented lines in /etc/apt/sources.list.d/20_debian.list (also unmodified since the same date):

The screen shot is a picture of q40s update GUI. I took a shot of 1 of the many updates available for update at that time. The updates icon can be found on the bottom of the task bar.
I asked because I was believing a third party program (if not yourself?) could have corrupted some original repositories infos on your system. I do not see any "q40s update GUI" button on my task bar. Only when updates are available, I see an icon looking like an orange or red gear, and the program that it launches to make the updates on my system is not the one you are using (see screen capture). The command line to launch it is
/opt/program_files/q4os-update-manager/bin/updatemgr.exu
NOT /etc/apt/sources.list, this file should be entirely empty.
